The story begins in the distant future in the far reaches of the galaxy. The Human Galactic Alliance has been constantly fighting for its survival against a grotesque race of beings called "Hidiaazu." During an intense battle, the young lieutenant Redo and his humanoid mobile weapon Chamber are swallowed up into a distortion of time and space. Waking from his artificially induced hibernation, Redo realizes that he has arrived on Earth, the planet on the lost frontier. On this planet that was completely flooded by the seas, people live in fleets of giant ships, salvaging relics from the seas' depths in order to survive. Redo arrives on one of the fleets called Gargantia. With no knowledge of the planet's history or culture, he is forced to live alongside Amy, a 15-year-old girl who serves as a messenger aboard the Gargantia fleet. To Redo, who has lived a life where he knows nothing but fighting, these days of peace continue to surprise him.

London, 1899: A girl with special powers runs away from the sanatorium, a hospital where she'd been kept. Her name is Koudelka, but that's all she remembers about herself. She meets up with a boy called Joshua, and together they flee from the agents of the sanatorium, who seem to be obsessed with her. Will Koudelka be able to escape from her pursuers, regain her memories, and discover the mystery that is her own power?

Sakumiya Minagi and his adopted older brother Amou live in a family which protects the katana's, "Kiriyasha" and "Hagasumi". Kiriyasha has been known to be attracted to blood and the only thing that can stop it is the sword "Hagasumi". After the death of Minagi's father, strange people start to appear around Minagi, some attacking him and others protecting him. Soon after, his brother Amou breaks the seal of the Kiriyasha and leaves the Sakumiya house after killing his mother. Minagi now has to fight his brother with the Hagasumi and seal the Kiriyasha once again.

For that mission, she's counting with Ioryogi's help, a little blue dog who seems very cute but who has a terrible foul mouth and bad manners. Now, Kobato has to heal the people whose hearts are wounded. The only problem is that she doesn't really know how to do it. The more people/hearts she heals, the more her bottle fills itself. She only needs to take care to not fall in love with the person she's healing.
For what purpose Kobato needs to fill that bottle? Who sent her for this mission? Will she succeed?

The times are turbulent, and violence brims the streets of nineteenth century Japan. Under such conditions the boys will have to learn what it means to wield a sword, to take someone’s life and understand the precarious life of living by the sword. The story seems to take place near the end of the Edo period.
